I’ve recently seen a few cases where a virus will remove everything from the start-menu. All the icons and even the options on the right will be removed, and it can seem to the user as though everything has been deleted. Fortunately, in every case I’ve seen, they have merely been marked as hidden. Same thing goes for the stuff on your desktop, they’ve also been marked as hidden, but not deleted.

Sometimes you also need to reset the start-menu to its defaults, as well:
In Windows 7 / Vista, you can follow these instructions:
-Right-click the start button, and choose Properties.
-Go to the Start Menu tab at the top, then click on the ‘Customize…’ button.
-At the bottom, click the “Use Default Settings” button.
Click Apply or OK to get out, and you’ll see your Start menu is back again! In one situation I noticed the Taskbar settings for combining the buttons had also changed. This setting is found in the Taskbar tab, under “Taskbar buttons”. By default, it’s set to ‘Always combine, hide labels’.
